I would visit Balboa Park. Beautiful gardens and museums. Good place to take pictures and walk around.

Just came back from San Diego this weekend, but it was a no-kids trip.
The zoo was great, but pricey at $48 per person. There is a AAA discount if you have it, and a discount with the CityPass.
Mission Beach was great. I would suggest a weekday to go to the beach because there was a lot of traffic to get there on Sat, but not Thurs or Fri. We stayed in a rental a block from the beach so we went every day. There is a old timey paddle boat ride between the Bahia and Catamaran resorts in Mission Beach that was pretty fun. $10 per person.
Ferry ride to Coronado Island was nice and there is a nice beach near the Coronado Hotel. Ferry is ~$5 each way and there is a free bus around the island.

The zoo is amazing!! I also think it's fun to go see the sea lions on the beach (I forget the name of it...) we lucked out and saw an hour's-old baby - so cute!

the wild animal park and zoo are awesome too! if you don't have legoland tickets already, i think there are passes to visit all these places for a discount ticket.
depends on where you're staying too for me to give you things to do for a 4 day trip! are you staying in north county SD or more downtown?

Where will you be staying? Near Carlsbad or closer to downtown? Carlsbad has a nice beach and a cute village.
If you will be near downtown, I recommend the Zoo for the kids. The Zoo actually is in Balboa Park, so I would try to see both in the same day. You can get reentry stamps when you exit the Zoo. Right now the Zoo is open til 9pm through Labor Day, and it is nice to go after 4 or 5. It is a little cooler, less crowded, and starting at 4pm they have live music and a really cool trampoline show for the kids.
Balboa Park is lovely, with museums, gorgeous architecture and lots of space to run around . There is a nice outdoor restaurant Panama66, in the courtyard of the Museum of Art. The food is good and there is a big grassy enclosure where the kids can run around while you wait for your food.

@PinkElephant: do you mean La Jolla Cove and the sea lions at Children's beach? That is another great site to check out (just be prepared for the really intense smell from all the seagulls and sea lions).

I agree with @birdofafeather that Safari Park is amazing - it is one of my favorite places and I actually prefer it to the Zoo but because it is located more inland, it is very hot and sunny during the summer months. There is very little shade and no indoor exhibits, so it can be rough with little ones.
There are lots of great places to go with kids in addition to the Zoo/Safari Park. The downtown waterfront park, Seaport Village, Mission Bay, the beaches, Coronado.

There are also some great kid-friendly restaurants: Station Tavern, Waypoint Public.
You should search for past San Diego threads too because there have been a few.
What month will it be? There are some really fun outdoor concerts and movies in the summer.

@Myicitygirl: Yes that's it - thanks! And now that you mention it...I do remember a stench, though I went in the spring so my experience probably wasn't quite so intense!

We did the zoo, old town, the waterfront splash park, La Jolla & Mission Beach (where we stayed) when LO was 20 months. If she was older I would have loved to have done Legoland and maybe SeaWorld.
