Isn't it crazy how much fun they have just emptying the shelves?! I think I would try just keeping out 4-5 books at a time in any given spot (so 4-5 on his shelf, a few in the living room and a few in his room).

I love baskets for like objects, one for blocks, one for small plastic toys, one for play food etc. I usually put a tag with a picture and the word of what belongs on each basket and it helps them learn how to clean it up-- even if it means you spend the next year carefully pointing out the tag and putting things back accordingly  . (I use something like these, Target has them too :http://www.amazon.com/Fellowes-Laminating-Pouches-Luggage-52034/dp/B0006HXLMG/ref=sr_1_2?ie=UTF8&qid=1378050829&sr=8-2&keywords=luggage+tags+laminate )

My biggest piece of advice though is to be ruthless with what you decide to keep. If you have two of something similar, pick the nicer one and ditch the other one. Anything he seems to have grown out of I would take out of rotation too, sometimes deep storage is easier to come by but if not I would go ahead and donate or sell it since those are things you can find used in the future pretty easily. I have been a nanny for a long time and one of the biggest "mistakes" I see a lot of space strapped parents doing is seeing that their child played with a toy once in a month so they keep it. The way I see it, if it isn't played with at least weekly for a decent amount of time go ahead and put it away for awhile. When you bring it back out if it still isn't catching their attention get rid of it.

He might be too little for this still but one thing I tried once with a lot of success was to take out all of the favorite toys and put in just the toys we were thinking of getting rid of. A few things became newly loved but it was clear it was safe to get rid of the rest.

I need a little organization help!

First of all, we have a small apartment. In Jacob's room, we have one of those cube storage units (9 cubes) and a bookcase to store his toys/books. We have had all his books on the top two shelves of the bookcase, but he can reach them now and he likes to pull everything down. I'm just wondering how everyone else organizes so he's able to play with everything but easier cleanup. He's received a lot of things as hand-me-downs and we actually don't have room for everything. I have a big tub of things in his closet that I rotate out. We don't have room for much in the living room either. I thought about keeping a basket of toys/books in there, but that's all that would probably fit.

We have the same problem with clothes. Both sides of the family have been giving us clothes for when he's older but not enough room to store things. Jacob is almost 2, but he has complete wardrobes for up to size 12. I do have a lot of room in his closet, so I guess labeled storage containers for each size?
