Should I make any changes because this is a non-profit (Christian-based) company?

I think no matter the job you are applying for, you should tailor your resume and cover letter to mirror what is in the job description, as well as information you can find on the website. Think about how your experiences or passions are aligned with the things they emphasize, and then include those.

Ditto @daniellemybelle. I always tailor my resume to fit the position I'm applying for.
