I use kayak.com, because it seems to at least give you most major airlines all at once. But I finally sprang for an AK Airlines credit card, so I'll probably do all my flights through them just for the miles and the points. The $99 companion fare once a year cannot be beat for this part of the world.

I usually fly Southwest. Their rates are always best when we are looking. I'll post an awesome info graphic when I get to my computer. It has a ton of helpful booking tips.

Kayak, especially with matrixes they give telling you if it is a good time to buy.
Also tuesdays at 2pm are the best time to buy tickets.

Kayak. I check to see if Depart/Returning to different airport saves money. We have public transit to two local airports. That is harder if you have a car parked at one airport.
I also check to see if two one way flights are cheaper than round trip. It's rare but it saved me $300 on my business trip last week.

Same as above - I use Kayak, and also check Southwest and JetBlue. I also look at airports within 2 hours from here - if the fare is much lower, it's worth it to travel.

@Rainbow Sprinkles: i cant remember what the logic behind it is. It's something about one airline discounting their fares at noon and the other airlines racing to compete.

I usually use kayak to buy and then I use Yapta to track the prices so that if they go lower, we can get some back as credit (we have used this successfully a couple times).
