We're putting together our PnP & I feel a strong desire to wash all of it. It looks like the napper is machine washable but everything else is a vinyl material. Should I just wipe it off? Not worry? Should I even wash the napper - I'm afraid it could warp it?

Definitely wash the cover thing! There is likely dust and/or plastic residue from packaging. I wouldn't worry about the plastic part, though, you could just wipe it down.
I washed mine and it didn't warp or change in any way at all

I washed anything that was removeable and wiped down everything else.
