Elijah! I like Eli as a nickname. I like using longer names with an option for a nickname, though. That's what we did with my son.

@Leialou: I like Samuel aka Sam. It's a nice name and it's not too popular right now. Eli is big right now, and while it is also a great name the popularity is what is deterring me.
I wouldn't let the initials affect your choice. I don't know of many situations where that would come into play. -
What about Elias with Eli as a nickname? If you were looking for other suggestions
